You could try making a macro for shift-enter that does nothing. You might need to turn on the Macros override menu shortcuts option.

Sorry, but I have no plans to disable this. This behavior is part of the multi-line edit control that I'm using in the command line. It would be difficult to disable it. And since it's easy to just back-space the extra line, I am not seeing a huge need for this. I'm trying to reduce the number of options in CMUD to make it less confusing to new users.
