You can no longer customize the Main Toolbar all at once. For instance, if you don't want to show captions, you have to change it on every single button individually, which is really annoying.

That is actually a "feature". From the Version History:

People were requesting this so that they could control individual buttons. After all, it doesn't really take much work to change all of your toolbar buttons since you only have to do this once. But like in the Settings editor where some buttons have a caption, and some don't...people wanted that ability on the main toolbar too. |

A similiar note:
I noticed that I can edit the settings on a toolbar which will continue over to future session, but when it comes to removing the command history on the command line, it doesn't save it.
It'll go in that session, but even trying "save layout" and variations, it returns when the session is reopened. |

Yep. Both the Command Line and Command History are "special" controls that need to be specifically customized for each window toolbar. You cannot move these components to a different toolbar, and you cannot get rid of them. You can only change the order of them. I'll try to make it possible to remove the command history in the future. But you won't be able to remove the command line.
Part of this is related to some fixes in v2.20 that will "repair" a corrupted layout file. CMUD tries to rebuild the command line and history controls if they are not found on the toolbar because it thinks the layout might be corrupted. |
