The search is supposed to be in "relevance" order. It uses the full-text index ability of MySQL. So the more matches there is in a topic, the sooner it will be displayed. I think maybe the problem is that if there is a tie (the same number of references) then somehow the sort order is making the more recent posts coming up last. After CMUD is released I'll take a closer look into this.
