Disable triggers, using the icon next to the command line. Let things run and see what happens.
If this fixes the problem, start going through your triggers to find out which ones are causing the problem. You do this by using the Triggers button open the Settings Editor. Disable all your triggers by double-clicking the green dot underneath the Value field. Close the settings editor, and enable triggers by clicking the icon next to the command line again.
Now go back to the settings editor and enable a small number of triggers. Let things run and see if there's a problem. If there is, you can try enabling them one-by-one or just go through their scripts to find which of them are causing problems.
Once you've finished with one group of triggers, enable a few more and repeat the process.

If the triggers weren't the problem (or were only part of it), try reducing the number of child windows and/or the Max Lines allowed in your windows (Prefs).
